Is it ok to spray brake parts cleaner inside the differential to clean it up real nice? Or should I just wipe it out with a rag? Will the brake parts cleaner react with the oil and cause any problems if I don't get it all out?

It would be OK. Brake parts cleaner evaporates completely, leaving nothing behind.
