I'm going to get an Optima battery and I'd also like to upgrade my alternator. Most of the high power ones say that they are one wire hook up, directly from the battery. Right now I still have the stock setup with the battery cable going to the starter and then 2 wires going from the alternator to the starter. Will I have a problem doing the 1 wire thing? How will I hook up my starter? Or should I just try to find a regular hook up alt?

It'll hook up exactly the same, only you get rid of the "field" lead (smaller lead that plugs in rather the bolts on) which is internally taken care of.
