I am replacing the stock TH350/NP203 in my truck with a factory TH400/NP205. The new setup is longer and will require me to drill new cross member mounting holes in the frame. Does anyone know the exact distance that the new holes will be back from the old holes. It appears to be about 3".

Should be about 3". Just have the drill ready when you put it in and put them where ever they fall.
