I was wondering if going from a long water pump to a short water pump, will the short water pump be farther from the radiator? Thanks...

Yes. However, more importantly, your pulleys will probably not work due to changing. I have a BBC with short pulleys and I could only replace it with the long pump. Now I need to go & buy the long puleys and brackets. What a PITA!!! (Not to mentione the $$$$.)

Not to hijack this thread but Stewart componets makes high flow pumps for the BBC in both the short and long version. Finding pulleys is going to be a bear otherwise.
