I don't think your system is even reading boot.ini. Either way, before messing with it, make a backup copy of it...
If you can boot to dos (win98 startup disk), at the command prompt, type "Fdisk /mbr" and hit enter, then reboot and see what happens. That will restore your master boot record to hopefully point to the boot.ini (there's a chance it will point directly to win98).
Unless you encrypted the ntfs drives without saving a backup key, they shouldn't be lost. Absolute worst case, you can reinstall winxp over the top and regain access to them (unless they're encrypted, which I dount, then you're possibly screwed if you can't get back into the current install of XP).
