Rear window installation, Houston we have a problem!!!

Ok problem solvers, I have an issue im scratching my head over. I got my new/used tailgate installed. Changed out the key tumbler from my original tailgate. Installed new window sash and glued/sealed my window into the sash. Closed the tailgate and in rolling the window up I realized the window did not line up with the channel in the hard top. Not even close. I had to unlatch the tailgate, pull it out some, and then the window went nicely into the channel. It is currently up as im keeping it closed to keep pressure on the window into the sash while the sealant dries. But im not sure where to find adjustment? It seems as if the entire top needs to be pushed forward an inch. But when I look at where the top meets the cab there isnt that much room if any for adjustment. Here are some pics, annnd go.

 
It's been a while, but IIRC you can make slight adjustments with the window channels with the bolts on the side of the tailgate. Try leaving them loose and rolling the window up to see if that helps.
With the window all the way down does the tailgate close properly and does it look like the window opening in the gate lines up with the one in the top?
 
I believe it does, I will check tomorrow afternoon, I want to make sure the sealant in the window sash is fully cured before I roll it down again. Thanks for the suggestion.
 
Got it! Solution was a combination of adjusting the side tracks...bottom of tracks to the inside....top of tracks towards the outside. ...after adjusting the tracks it was really close, installation of the inner seal/weatherstrip pushed the glass to where it needed to be. Thanks all, now if I can get the outer weather strip in, its tight!!

 
Didn't you have some leak issues with your hard top too? There is a definite order to which bolts to tighten first on the hard top, and this would affect the tailgate glass alignment too. The header bolts at the back of the half cab need to be tightened first to suck the top up against the half cab and crush the seal area nicely, then the bedsides bolts get snugged to finish up. Might want to loosen all your topper bolts and try that sequence as well and see if the top moves forward at all.
