Where'd you get those alignment pins and that tool?

Sorry, those are called Cleco tools. They are available from Amazon and many other places.

Correct. They don't have the clamping force of a vise grip, but they come in handy if you take metal apart and want to make sure that it's aligned perfectly.
 
Does anyone happen to know the distance between the edge of the inner roof structure and the roof skin (the yellow marking)?

Or is the roof skin just flush on the bolt holes of the hardtop?

And does any autobody pro have an idea how to get rid of the bump on the b pillar? I guess the whole roof skin warped a little from all the bodywork.
Normally it should sit flush with the b pillar.

Use some #6 or #8 sheet metal screws to hold that bump down, then you can tack it in. That's the best advice I've got on that. Sheet metal screws are your friend on big pieces like that when you can't always use clamps Plus the #6 or #8 holes are easy to weld back up. I'm no auto body pro, but that worked a lot for me when I worked with some of the larger panels like the cowl panels. Stole the idea from YouTube. If you still need the measurements next week, I'll try to get them for you Sunday or Monday. Not going to be by the truck until then.

Happy to help, I almost forgot and was up there fitting the roll bar and remembered. It was kind of hard to forget when I was up there since I was looking right at it. You need any more measurements just let me know.
