5.3 swap in '90 Sub, Had it running, now no start!

MIL control is set when the circuit to the check engine light is open. It won't affect the operation of your vehicle. If you want to clear that code you can either install an incandescent 168 or 194 bulb or a resistor of similar value. LED bulbs will work, but the PCM always puts a little bit of current through the bulb to check and see if it is an open circuit or not and that is enough to dimly light the LED even when the MIL is "off"
