You might want to stick with that harness, there is not much that needs to be done to that harness to make it standalone with full emissions. nice thing about using the current harness is that you can take it to any dealer and they can still troubleshoot it if it does happen to die when you are far from home. Take a look at the ls1truck forum for harness conversion.
