72 K5 Frame Help

I am in the process of rebuilding my 72 K5. I am using a different frame than originally came with the Blazer, because the other was too damaged to repair, at a reasonable cost and effort. I have mounted the axles on 6" lift springs up front and a shackle flip and 2" springs in the back. I have installed the engine, tranny and transfer case. Everything has intalled o.k., except when I went to install the torque mount onto the transfer case/frame. It's about a 1/8th to a 1/4 of an inch from lining up at the holes in the frame. I measured the frame diagonally from point A to B on both sides of the frame.......it's about the same amount off. A guy at a body shop said to loosen everything up, install the bolts, then tighten it all back down. Doesn't sound kosher to me! Will this offset make a difference? Should I slot the holes and make it work? Or should I find another bodyshop, with a frame machine, and have them pull it out. I just don't want to have drivetrain problems down the road.
