Got a 99 7.3 powerstroke. Manual tranny. Its not running right. Has a skip and the fuel milage has dropped drastically. Where do I start on trouble shooting?

what do you mean by a skip? not throwing any codes?
A while back it show a water in fuel warning light but we drained and replaced the filter. Ever since then the skip/hesitation problem has gotten worse. No other warnings/service lights have come on.

Make sure you've got a good seal on the filter- Could be leaking air? Does this problem only occur on throttle or also at idle?
If you sucked up some water it will destroy the injector(s). Water doesn't lubricate, diesel plays a big role as a lubricant in the fuel system.
Sounds like an injector you can not change it your self because you have to use a special tool to pull the injector. One thing that I have found very common on them is the wiring for the injectors runs throught the valve cover gasket and it burns up inside the connector. The injectors used 110 volts to fire the injector so be very careful when playing with the injector wiring. A Injector cost about $800-1000 a piece if you have to replace one take it to the dealer and that does not include any labor. Try changing the valve cover gasket first it is only about 20-30 a piece from Ford. If you had air getting in it would smooth out after a few seconds to a minute. If the filter did not seat fully you would have fuel getting all over the place. I have had a few that have come through the shop with bad injectors all of them have had to go to the dealership to have them replaced. Hope this helps some.

That must be an international thing. 
I have changed injectors in 60 series detroits without a problem and I hear a good mechanic can change the injectors in an ISB cummins in 20 minutes.
