Drain Plugs in Floor Pans?

I pulled out the seats and rolled back the carpet in my 91 Jimmy today, planning on running new speaker wires and mounting an amp. I knew I was going to have to rip up the brownish "runner" because I'd had some issues with water leaking in while it was parked in my driveway (on an incline). Water was pooling up right in the corner where the floor pan meets the B-pillar and the step where the rear seat mounts (no water leaks in when its level though, weird). Anyway, I wanted to clean up the floor pans and while I was I noticed two "plugs" on either side of the trans tunnel. I noticed the drivers side on first (looked like a rusted washer) but when I tried prying it off it just disintegrated. Cleaning a little more revealed a silicone seal. Are these some sort of drain plug? My two previous trucks didn't have original floors in them so I wasn't aware of them. The passenger side one is in good shape, but if there plugs I'm assuming I can just seal up the driver's side one with some silicone?

You may want to hit all that with a strip disc or brush and see what you really have there rust wise. Wear a respirator. I think when you pull the little carpet squares off the B-pillar on that passenger side your going to find some rust to deal with. Once you strip it make sure you put some paint on it. You need to find the water leak. That factory jute insulation works like a sponge and will rust your floor out. As for the drain plugs, I'm not sure of their true purpose, I would just fill them back in with a plug or sheet metal. Just make sure that if they're near the mufflers or exhaust you use something high temp. One of mine started to melt before I pulled the carpet.
 
Remove the rear seat, pull up the rear carpet , remove all the side panels....

Looks like you found the tip of the ice Berg.

can't recall the plugs.... I omitted them in my floor restoration.
