There is a locating pin on my drivers side rearword bed rail. I had to take that out to get the cap back into the correct possition after replacing the seals. (what a PITA to get it to seat back properly) Do I need to put this locating pin back in or not necessary....

I've not had them in mine for years (probably a decade now lol) and don't have any more issues than I did before. Same with the bolt that goes up from the underside.

There is so much rust that pours out of mine each time I remove it, I have a feeling nothing but the fiberglass is holding it together anyway.
 
I don't have them on mine either. Didn't have them when I bought it. I've never had any problems putting the top back on, I always just make sure to roll the back window up before I tighten the bolts down to make sure the top is aligned with the window.
