I am running headers into 3" collectors and running 3" pipe from there. My problem is I have 2 1/2 flows. If I hook it up this way and come back out with 3" on the exhaust end will this have cause any problems. or should I just run 2 1/2 pipe all the way.
 
How "much motor" are you running? In order to need the flow of dual 3" you really need to be pushing some air.

Unless you are running something serious, I can't see how running the 2 1/2's that you have will hurt anything, personally I would just run 2 1/2" the whole way and not worry about the 3".:D
 
3" would be over kill all the way back including the muffler. Unless your in the 400hp + range, youll lose some low end power and gain a whole lotta noise.

I have 3" collector on my headers and just stepped down to 2 1/2 all the way back. If you hit the muffler with 3" and come out 2 1/5 and the rest of the way 2 1/5 youll be fine, there wont be any problems.
 
I would like to know what size engine too.
You can take the muffler to a exhaust shop and have them expand the inlet and outlet to fit the 3 inch . I work at a exhaust shop and have done this sevral times with no power loss or sound loss
 
I have a pretty well worked 350 .040 over and i have 3 inch from the motor back, i used cheap 3 inch mufflers and it is super loud and annoying, it will get 3inch flowmasters.... on my 2500 hd i used 3inch pipe and had 2.5 flowmasters expanded to fit the pipe... so really depends on the motor as said previously......
 
Short answer - just use 2.5" pipe after the muffler, no reason to step it back up to 3".
