I want to cut them out, and replace with regular wire. What is the harm in that?

You may end up melting engine harness down and start a fire if something shorts and the fuse link is not there to blow

There are 3 ways to safeguard an electrical system, fusible link, circuit breaker or a fuse. Since there is no circuit breaker or fuse in that portion of the system there is a fusible link and as was already said should a short happen you'll burn up the entire harness and possibly even the vehicle if you can't disconnect the battery and stop the wires from frying quickly enough.

What they said, Unless you meant replace them with regular wire the same size.
Fuse links are just regular wire that is a couple of sizes smaller than the rest of the wire so that it melts and opens first before the rest of the harness.
The only difference between fuse links and regular wire that size, is that fuse links generally have a higher temp rated insulation that is flame retardant.
I have seen people replace them with the same size wire with regular insulation, with good results. Personally, I would want the flame retardant insulation.
Either way, Do Not use larger size wire. Unless your life is just so boring that the thought of a wiring fire turns you on......

So I am following what everyone has said. The break that occured in my wiring was outside of the fusible link, in the section of standard wire (barely, right at the edge). I have decided to pick up a section of factory wiring from a truck in the junkyard. I will splice it into my harness and all should be good.

You can also get fuse able link wire at auto parts stores , if your unsure if yours is good or not sometimes the wire / fuse material will melt inside the insulation and not melt the insulation
