LS Swap, Battery Overheating, help!

As long as we are on this subject I would like to ask a question.

Currently my alternator goes straight to the battery. My battery goes to the starter with one cable, battery to buss fuse that feeds a junction post that feeds the ecm and cab.

I want one cable off the battery to the starter, then a cable going to the fuse that feeds the junction post. From the junction post to the alternator. How do I calculate what fuse I need? I think it's currently a 200 amp? Is one fuse enough to protect everything between the fuse blocks?
 
There should be a fusible link in factory harness from junction post to fuse block.
 
Take the battery out and take it to your local auto parts store. They should have a load tester and it can also check if you have a bad cell in the battery. This service is free.

It's worth taking the alternator with you too and having that checked out, just in case
 
Update:

I took the battery to AutoZone and they charged it for an hour. They said it seemed fine since it took the entire hour-long charge (if the charger senses a fault, it stops).

While they were doing that, I put a different battery in and let her run. It got up to temp and I had it running for about 15 minutes, which was good! Yesterday the battery got hot and smoked at around the 3 minute mark, so I think it's the battery just being junk now.

I will update with more later, I just saw that my head gaskets are leaking >:(

I don't believe in the charging method for testing.
You probably do now as well.
I go through that problem often.
I have a big rig with 4 big batteries in parallel.
One goes bad and it will drain the rest but it gets hot and the rest stay normal, that's how I find the bad one.
You can also find it visually it will be wet around the vents because it gets so hot it boils and some of the acid gets out.
It will take a long time to charge but load test it and it drops like a rock.
I got a cheap one from harbor freight, worth it in my opinion.
 
Like someone said above, check charging voltage. The voltage sensing wire could be picking up somewhere that has too much resistance and could be asking for too much for the battery.

Example, if that sensing wire is hooked up somewhere that has a full volt of drop from the battery then it could ask for 14.4V (ish) at that wire but by the time it gets that voltage the battery is seeing over 15v. instant problem.
