Are there differences between different years? My tranny went out and I am thinking about putting a used one in while I rebuild the old one.

As long as it is a 4wd cse it should be a bolt in procedure. The only thing I can think of that might be different is the governor gear, but you can swap your old one in in 5 minutes.

I think the only difference is in which tail shaft the transmission has. This is dependent on the transfer case you are running.
I think TH400s with NP203s are different from 205, and 208s

What about the 241c? That's what I have. Am I limited to a tranny that had been mated to a 241c?

The 241 and 208 interchange... just about every 3/4 ton Burb from the early 80's to 1990 should have what you need
