I'm putting my new tranny 700r4 in and the book I have says the transfer case takes 90wt gear oil for part time 4wd but when I drained it there was ATF in it. huh what is going on here.

Yup, the 208 takes ATF ....Dex3.

can the fluid from the tranny get into the tranfer case.

shouldn't be able to. an Sm465 will leak gear oil out the output area into the adapter. But the input on the 208 is fairly well sealed up. ATF is what the 208 takes.
208 and 241 take ATF
203 takes motor oil
205 takes gear oil besides a few late rare 205's that require ATF.
Your th700R4 can leak fluid into the t-case but it is somewhat unusual, the higher the mileage the better the chance the rear seal will leak.

the owners manual for my 87 says use atf
never had a problem with it
