Honestly I'm not even sure, I wonder if it's because these were originally manual doors.
There's no difference in the doors.
It did seem to me when I was by your passenger door, that the glass wasn't being held forward properly.
Anytime that the door glass slides backwards out of the front channel, there will be problems with tracking. The front channel, (division bar) holds the glass centered between the outer seal and inner felt wiper, (for the most part) when the window is not completely up.

That is exactly my problem, the drivers side works but the passenger side doesn’t. How do I fix this?

You will need to find out if the rear channel is bent or has a broken bracket.
It's entirely possible that years of vibration amd use have caused either type of damage. And if the window has gotten hung up and pushed the rear channel backwards far enough, it won't hold the glass correctly.
They're pretty simple, once you have worked on them a bit.

Makes sense at least now I know where to look. Maybe now I can put these new door panels I have had for 4 years on it.
 
Going to stack some parts up that are not to bulky.

Anyone familiar with the Vortech V3 supercharger? Need to find a mounting bracket that mounts the air filter towards the back of the engine with the truck spacing and water pump for a Gen 3 LS.

This seems to be my best bet, it would put the outlet pointing to the drivers fender. But it isn't cheap and I would have to get rid of my powder coated stock bracket.

I'm not sure, it's the best I can come up with, this one has the supercharger outlet pointing out the side instead of the back, which isn't bad cause then I can 90 it down to a intercooler. I was going to ask you if you could come up with something, but had time to burn yesterday and figured I would look.

Got to thinking, when do you replace the coils on the coil overs? I don't think I'm having a issue with them but the only thing I have notices is the spring rubbing on the shock body. I think a set of new sliders between the coils would fix it? For reference they are 10 years old with maybe 20k miles, I don't know.

Now that I think about it, I'm pretty sure it was when I bent the shock shaft that caused the body to rub.

Possibly bent the spring when you smoked the shaft? I don't know the shock shaft bend your talking about so don't know how minimal it was, or if you sent the axle sideways out of the truck.

So usually the rubbing happens when you get towards the slenderness ratio of the spring, but you shouldn't be anywhere close to that on your truck. Check the sliders, they wear, make sure the springs are still seated correctly. I always start with the spring ends 180 opposite each other, then twist from there and hope they stay somewhat close to the straightest zone. Springs do take a set, so might be new spring time too. Also double check the top seat didn't loosen up and skip a thread getting jammed sideways, and check the bottom seat making sure it's set correct.

Depending on the amount of rub it can get really bad over time. I've seen lower end caps ground down and bodies junked due to rub through.
