One issue i did just run across seems pretty obvious in hindsight. The box sides need to be stabilized somehow. I measured between the bedrails at the tailgate and it was 65.375" with perfect gaps between the tailgate edges and the box sides (new tailpan). Then i measured right behind the doors between the bedrails and it was 66.75" up there.
Looking back it makes sense the body could and did spread there, the factory rocker boxes on a 73-75 do more than limit sag, they also give some rigidity to the box sides at the door area.
I ended up pulling in my box sides and welding them directly to the 'B' pillar bar of the cage, then added a 1.25" x 3" tabs midway down the boxside. Big surprise, but now the body contours of the door and boxsides match up again...and I'm fairly certain the door glass will seal to the hardtop now. I won't be 100% on that part until later September when the hardtop goes back on before driving down to Moab for BB05.
