Yes the cooler will be replaced.
I use a brown Roloc disc on a 90 degree die grinder, the same ones for buffing off gaskets and just buff off the aluminum until you see the steel. Otherwise it will give you a real shitty contaminated weld. All semi exh and intercooler pipes are made of that stuff and I've welded a ton of it over the years.
Yeah, no paint. That would be greaaaaaat.
Paint it.. It'll look better and stay a lot cleaner, in case you have to remove it again.
scotch bright, then paint it.
Scotch Brite then clear coat!
dip it in used oil and get it over with. 
why paint it if you're gonna drop it like the rest of them?

Paint it gold and tell everyone it's plated.

Now next question, what do you guys recommend for a cooler? I just had a stacked fin plate cheapo. Should I go with a tube and fin style? Fan or no fan?
Stacked plate is best, tru cool 40k are 140 on eBay..
Have a link to what you are suggesting? I don't know much about coolers other then they cool fluid down.
