...One of my big ???'s is ideal rear end set-up. Being a 318 I'm assuming it has the 168 mm diff. Did the M3 come with the 188 mm diff, and if so is that gonna be enough diff to survive? Any aftermarket half shafts that will survive?

Is your car a 318 or a 318 Compact? Our original Alpha car started as a four cylinder with an auto. As long as it has E36 rear suspension it can be upgraded with bolt ons. And yes, I'd definitely move up to the bigger rear end. They are cheap and easy to find.
If you've got a Compact, you've got a world of hurt in your future. They have an E30 rear suspension with trailing arms. They are weak, lack adjustment, and will require massive fabrication to just keep them from breaking. There really is no good solution to fix the geometry issues in the rear end. Take a look at our GRM2000 challenge car to see what we had to do to the rear end and subframe to make it work behind the V8.
