So a little update:
I have reset the tune and have been driving the truck all over the last 3 days. The EZ ECM has taken very well to the new single plane manifold. I still haven't gotten around to changing the plugs but just the way it drives and responds tells me that they are going to be much improved. It idles smoother and the idle doesn't quite make my eyes water anymore though it's still a touch rich. Low rpm response and power is improved. Upper range power is about the same though I think I need to bump my timing back a little as I think I am getting some slight pinging. It's currently at 38* total. Also my clutch seems to be slipping on full throttle 4k+ rpm shifts so I've been taking it a little easier until i can take a look at my clutch linkage.
My only other quirk that hasn't totally gone away, though has only happened once since the retune, is cold engine returning to idle. This happens when the engine is warming up between 140* to 170* where you are driving and you clutch in, brake, and turn all at the same time. The engine drops back to idle, stumbles and wants to stall as the IAC trys to play catch up. A quick blip of the throttle cleans it up. This used to be pretty bad but is much improved now though not gone. I'll mess with the warm up enrichment settings and see if i can get it to go away. It would be nice to concentrate on the road and traffic and not have to stare at the tach to see if it's going to stall while the engine is warming up and trying to make a turn. It's weird because dead cold, or at operating temp it doesn't do this, only while warming up.
Overall, absolutely worth it. I've even noticed while loafing around in 5th I don't need to downshift on the same hills that I'd always have to drop back to 4th. That right there is amazing.
