So I just emailed the service department at Eagle to see what they had to say. They pretty much said the same thing all of you did.
We recommend a minimum of .050" clearance. If you have .035" already, removing a small amount of material from the rods that need it will be fine. You will only affect the weight a couple of grams and that is not enough to make a difference in the balance of the crank.
So I finished grinding the rods last night. I intend to replace all the bearings for peace of mind. I wish I would have saved an old set of bearing but I didn't and I'm not chancing any metal shavings being embedded into the bearing.
